CenGEN · C. elegans scRNA-seq datasets

CenGEN app tables were downloaded on 11 September 2026 and are stored in this atlas; they are not a live connection to the source apps.

CaenoGen · L2 scRNA-seq datasets

Mean expression is calculated from the published cell-level matrices using the selected Within Species or Across Species annotations. These values are not TPM; pooled groups do not resolve individual member neurons.

For datasets, .xlsx, .csv and .tsv files apply to the selected Worm. Headers support Neuron or Class. Use individual names (ADAL / ADAR) or a class (ADA). Class-level entries apply to all reference members of that class.

Enter each gene in a gene column. Opacity (0–100%) is optional and goes immediately to the right of the gene column. Blank or omitted opacity means 100%.

Understanding the atlas

Selecting neurons

Click a neuron to see its details. Hold Ctrl (Command on Mac) to select multiple neurons within a Worm. Click a selected neuron again to remove it from the selection.

Orange dashed outlines mark other ovals in that Worm sharing a source cluster (CenGEN or CaenoGen). They indicate shared measurements, not confirmed expression in every neuron. These outlines are not exported.

Expression and color

Grouped ovals use the maximum member expression. Different genes in one oval may belong to different members; mixed colors do not establish coexpression in the same L/R neuron.

Why is a neuron white?

Notes show dataset summaries, missing connections, selected-gene differences and warnings. Name normalization such as DB02 → DB2 is not an error. Conflicting mappings are withheld from display and block export until resolved.

Sessions and legends

Save session downloads settings, uploaded data, illustrations and selected CenGEN/CaenoGen values in one JSON file. Load session restores it, replacing the current workspace. Keep the session with your exported figure. Enable Legend to include gene colors, layer opacity and expression cutoffs.

CenGEN

Filters 1–4 control expression confidence; the per-gene TPM cutoff controls display. All Cells Unfiltered includes non-neuronal cells, but only mapped neurons appear here.

CaenoGen

Mean expression is not TPM. Within Species preserves the finest available neuron groups; Across Species uses common groups for comparison.
